The ABRomics team at JOBIM 2025

From July 8 to 11, 2025, the French Institute of Bioinformatics (IFB/ELIXIR-FR) was in Bordeaux to participate in the national conference JOBIM 2025, a major annual event for the French-speaking bioinformatics community. As a flagship project of the IFB, ABRomics was particularly well represented, with a presentation/demonstration of the platform’s features, as well as two posters relating to developments made within the framework of WP3.

ABRomics Demonstration

The ABRomics demonstration took place on the first day of JOBIM. Conducted by Amanda Dieuaide, who contributes to the front-end development of the platform (WP1), this demonstration of the platform’s features provided a concrete illustration of how bacterial genome sequencing data is loaded, processed by analysis pipelines, and finally explored through the platform’s graphical interfaces. Future platform features, currently under implementation, were also presented.

The posters were presented during various dedicated sessions at JOBIM:

The first poster, presented by Hugo Lefeuvre, describes the three Galaxy metagenomic workflows that will be used in ABRomics: (1) rapid analysis based on raw reads; (2) an assembly analysis to study the contexts of resistance genes; (3) the reconstruction of MAGs (metagenome-assembled genomes). Once integrated into ABRomics, these developments will make it possible to characterize antibiotic resistance in these environmental, animal, or human samples.

The second poster, presented by Brieuc Quemeneur, describes his work on the interoperability and structuring of data from ABRomics through the development of a dedicated knowledge graph using domain ontologies (microbiology, antibiotic resistance). This graph, which integrates temporal and geographical dimensions, complies with FAIR principles (findable, accessible, interoperable, and reusable).
